You might want to cusomise your library. Create an archive of a recent finished project and it will save your library parts. Extract to a new folder (your new library) Obviously it will be without parts which werent in the project but start adding them on an as-needs basis. If you find you are moving your file around alot then either use a server to hold the library or try using the satellite option (I gave up on that a while back but it may have improved). If you have a syncronizing program create multiple copies of your library and use that to keep them the same.

Remember to make a folder specific to your project for extra library parts that may not be needed in the future

<R>1: I've loaded up some extra library folders but now find that I have a large number of dublicates. How can I delete these without actually trying to find each one within each sub-folder within the 'extra' library folder?
ie. when I open a project I get the library 'report' which states that I have x number of duplicates (which are also listed as you know). Is there a way of 'selecting' these and then when pressing the 'delete' key they get deleted?

2: How do I make sure that any library 'extras' that I've uploaded into a specific project stay with the project file/drawing file when I transfere it? For example between my pc and mac, and also when I do my Back-Up.
I'm frustrated by having these black 'dots' turning up all the time....

'still lots to learn'
Library management is a challenge. Duplicates occur usually when archive libraries are imported into an existing library - or when the project references duplicate libraries when opening the file - study the library manager to see the folders it is referencing - probably some extraneous folders.....

In locating doubles: frequently "doubles" occur where entire folders are duplicated - easy to remove entire folders than individual objects.

For moving between separate, unconnected machines, you need to save the originating project as an archive [.pla]. When opening the project on the second machine, "read from archive" and when it is time to go back, save it all as a new archive.

Other options if these machines are networked is to have them use a common library. But it can still have duplicate items if managed poorly.
