Im just wondering if anyone uses Arlantis and knows if migrating files from Version 1.2 will cause loss of shaders and objects?

You can upgrade without any problems. Objects and shaders will be used and there is no loss.
One thing though. The new renderengine will give your old scenes a pale outcome. You will need to adjust the lighting of your older scenes if you want to render them again.

before upgrading to version 3.. i would check the advent/artlantis forum and listen
to what the users are saying about this latest release
