How can I create a second floor that lines up with an exisiting first floor? When I switch to 3D the top floor looks like a Garrison.

Copy the floor plan on the first floor and copy to second.

Even better, turn on the Trace Reference feature and you can actually see a reference image of the first floor that you can even snap to.

Trace & Reference is one of the top killer features in ArchiCAD.

Another way is to define the visibility of elements on a given storey so that they might appear elsewhere as needed.
