Waffle Slab and Intersections not cleaning up.

I am clueless to the best way to model a waffle slab. So I am open to any good solutions as I am running into issues with the roof not cleaning up with walls, or beams or complex profiles?

It seems like my roof can't clean up with anything besides another roof, shell or morph.

Shells and Roofs can have complex profiles so why isn't it working?

It says right there in the image you copied from the Help files:

Roofs, Shells and Morphs do not connect automatically.
You have to use Merge or Trim on them to establish a connection between them and another element.

Select the Wall and the Roof, right-click and use the Connect\Merge Elements or the Connect\Trim Elements to Roof/Shells command of the context menu.

Hi, Thank you for the confirmation on the intersections.

I still am struggling to make a good waffle slab without it being to complicated. Here is what I ended up doing on the attached image.

I heard that the slab accessory could be used to do this but I haven't figured out how to use it.

The SEO seems to slow down quite a bit my model...

Well, I don't know how large that Slab is but with lots of SEO it can become slow.
There are a few things you can try:
1. Convert the whole thing to Morph so there are no SEOs.
2. Split the Slab into multiple parts so there will be much less SEOs per part.
3. Save the Slab as a GDL Object, which may be faster.

Good Idea, I will try that.

I have a follow up question to why my section fill looks different in the building section versus the Profile editor view? In particular the rigid insulation hatch should be like the complex profile?

This is in AC18.

This will work only if you use the Fit to Skin option but the Fit to Skin option is available only for Symbol Fills.
So you have to create a new Symbol Fill from scratch (simply draw it on your Floor Plan - copy-paste it into your Fill Types Dialog) for the Rigid Insulation (the one you are currently using is not a Symbol Fill), then assign that Fill to you Building Materials and then you will be able to set its Fill Orientation to "Fit to Skin" and then the Section will display it properly.
