I usually want roof sheeting to extend a little beyond the ends of the structure, if I need to model it, so I often have a thin duplicate roof that I SEO out any penetrations.

Try a little experiment.

Skylights automatically create a hole in the roof.

So out of interest, create a hole in one of the other roof planes and see if the accessory shows or not.

If it doesn't then I suspect the roof accessory add-on or roof builder GDL object is not capable of showing holes in a roof.

They are both quite old I believe.

If it does work, I am not sure what the difference is between a normal roof hole and a skylight hole.

I can see to options.

If adding your own hole works, do that.

If not, add the skylight as an object (not with the skylight tool).

It won't be associated to the roof, so you will have to adjust it manually.
