I think this is a feature/shortcoming of ArchiCAD. In Floor Plan it knows which side the bumps of the line should be, but in section, for every line generated the bumps are always on the same side, which is not the result you need.
I would create a Patch of the right side and place the Patch mirrored to the other side to cover the incorrectly generated ArchiCAD line and then just move on.

<T>I would like to show a custom line on a masonry wall in both plan and section. Drawn as two separate walls, it shows just fine on plan, but goofy in section. I don't see that I can use custom lines with composite walls. Any thoughts?</T>

In the plan, change the direction of the wall that has the inverse outline in the section. Alternatively, just mirror that wall around the middle of its longer side.

This is the same problem as when you do a rectangle with the bubble line type - try it and you will see.

But ... forgive me for asking ... if you have a bubble in the plan, AND a bubble in the section, does it outside of that wall look like a bubble wrap sheet?

Djordje, I tried this but no matter what the orientation of the Wall is on the Floor Plan, the Section will always be incorrect for me.

I did a little testing out on a couple of complex profile walls and had mixed results, the plan and section view worked properly for some, and not for others when I gave one of the fills a custom line on one edge. I'm guessing this has something to do with the direction/method the fill is drawn in the custom profile window.
Unless that lines style is critical however, I'd use a line type that is not direction dependent, but still gives the feel of masonry, that way if it does flip, it doesn't matter
