So I guess if you used Cut Planes or Marquee, the 2D Floor Plan object would also be cut.

What I would so is I would generate the 3D cut with the Cut Planes and save that 3D as an object.
Then I would place that object on a separate layer. Finally I would show in 3D only this saved object plus the objects showing the 2D Floor Plan lines.

You could also use the marquee in 3D and set the bottom at just above or just above the 2D plan part. I'm not sure what would happen if the bottom were snapped to the 2D plan (which I assume is zero thickness) so it would probably work best to place the plan very slightly below the bottom of the building model (say 1mm or 1/16") and place the marquee just above that.
