For future reference, it can be easier to edit Pens in the Attribute Manager, because you won't need to use this "store as". Just select the set, and edit the pens below directly. Double click the colour swatch to edit, and supports multi-selection.

I have the following question/issue regarding the pen values....when I changed the line weight of a pen (I also made sure I selected the proper pen set), I saved it but the layout window doesn't seem to remember the new values even when the custom pen set is selected from the drop down menu.

Don't use 'Custom' pen sets.
When you modify a pen set, make sure you save it as a named pen set.
You will also have the option to "Store As" and then you can overwrite an existing pen set.

In you layouts you then make sure that your drawings are using that named pen set.
If they are using the named pen set that you have overwritten, they should update automatically to the new pen colours and weights.

Thank you, Barry! It worked. I overwrote and stored the pen set with the new values. The one last thing that I also had to do was to place the updated view onto the layout because I noticed that the old views don't pick up on the new settings ( the views were automatically updated but nonetheless the line weights were the old ones).

You can even copy and past "pens" between "pen sets".
