It's possible to place any mixture o drawings on a layout.

I see, they must be placed from the view map, rather than the project map.

Problem is we are doing one part of the building as an alternate with a different plan set. If i change the view map to show that alternate, the rest of the layouts which should have the main building now show the alternate

Use layers and saved views to keep alternates separate. You should always be placing Saved views on layouts and not views generated from the project map.
