Just a guess - your roof is continuous through your chimney. You have two options.

1. cut a hole in the roof for the chimney to pass through
2. use SEO to remove the roof with the chimney as the operator and the roof as the object.

While some other applications seek out and represent every edge, in Archicad, merely colliding two elements doesn't make an intersection.

Even though it photo renders correctly most of the time, you still need to assert where edges happen as Erich instructs.

Chimney might not be enough. It will leave roof surface inside the chimney. ;D
