I can schedule the head of the window easy enough, but not the top of the rough opening. Has anyone tried this before with success?
I suppose I could add a parameter to my window object for this value, but I would need to get the elevation of the window which I have not been able to do yet.

Crete a new expression-defined Property for the Window. Its value should be calculated by adding the Window Height to the Window Sill Height. Then you can schedule this Property.

We did that and it works fin for windows (all use the same clearances) but doors do not.
Might just have to do the doors separately.

Yes, I think you will need to define a separate Property for Doors as it needs to use different Properties in its expression.
