I can't say whether Archicad would have backed up your work environment with the 'Backup & Restore' option as I have never tried it.
But I always make a habit of 'Exporting' my work environment to a know location so I can 'Import' it at any time in the future or even use it on other machines.
As for your favourites they are stored internally in the PLN so they should still all be there when you open the file (same with model view Options).
You can save your favourites out so you can load them back in to another file as well though and I find it is a good idea to do this if you want a standard set of favourites across all your jobs.
