Check the anchor height of the doors.
They may actually be placed in the ground floor but elevated to the 2nd which would be why they don't show on the 2nd plan.
Also if they (and the walls) are not set to 'Symbolic' floor plan display then you will be using the Floor Plan Cutting Plane height to show the frames.
Check your FPCP height as well (has no effect if 'Symbolic')
