I am working on a project with a window object that looks positioned correctly on the plan view, but it looks set back (position some inches inside of the room) on the elevation/3d view. Has anyone found this?

OK.
I assume your complex profile wall gets thicker and thinner at different heights.
You can set the anchor of the window to the head or sill.
That may help.
But the best option is in the complex profile settings.
You can activate the 'Opening Reference' lines.
Set the one on the front of the wall to the position you want the reveal offset to be measured from.
This will be where the front of you frame is measured from in 3D.
The back one doesn't matter so much.

Default window objects from the library or ones you have created yourself?
Are the walls standard walls, composite walls or complex profile walls?

Thank you! Walls are complex profile walls, and the object is a CI tools window object. I appreciate your help!
