Trying to use polygonal walls, but later have problem to insert windows, because it crossing all the walls

Each wall needs to be a separate polygon wall.
In fact many of those walls could just be standard walls with different thicknesses to suit.

And instead of using just a window you could add an Opening Element (Presuming you are on AC23).
