I have set the background pen of the elements to 'transparent' but the colour blocks still show on my drawing, any advice would be appreciated, before all my hair has been pulled out.

The default fills as well as the pens have changed between 9 and 13 ... check.

One thing to check is Model View Options > Override Fill Display > Override Cut Fills.
You should add a Signature to your Profile (click the Profile button near the top of this page) with your ArchiCAD version and operating system (see mine for an example) for more accurate help in this forum.
