I had to open the WIBU-KEY applet from Control Panel and put the ip address of the server with the key in the "WkLAN Server Search List". Otherwise it never seemed to search the ip subnet of the VPN connection.

For what it is worth (Mac OSX - SL):
Go into the Finder > Applications > Wibukey > WKconfig.
Click into the Client tab specify the WIBU server IP address. Also ensure the wklan and wknet options are ticked. After this you can go back to the Contents tab in the wkconfig and use the magnifying glass to search the network for the wibu server (be warned there is a slight delay at this point that can give you the idea nothing is happening!)
