Doors are still showing in 3D window even when the model view option is set to "show opening only". Is there a setting I'm missing?

Of course, you can hide D/W in facades & sections using Reno. Filters or Design options with the optional help of Selections, as follows.
_By Reno. Filter:
1) Create a new renovation filter & assign those D/W to be only shown in it.
2) Activate (Show all elements) Reno. filter in your facade or section view.
3) If you like to hide many and distributed D/W you can save them to a new selection for an easy recall.
** Note: It's recommended to perform the a/m steps in floor plan or 3d view, as when I tried them in facade view I had a strange result (seems to be a bug).
*** Here're some illustrating screenshots.
4) To retrieve the normal case only select those D/W and deactivate (Show on current reno. filter only) option.

I'm afraid you haven't fully understood the essence of the problem.
The problem with this solution is that, the entire door/window disappears along with the wall opening. However, in a masonry plan, the location of the window/door should be visible.
Thank you for trying to help, but this is not a solution to the problem.

back to you with another solution & I hope this time it can help.
There’s an ability to show the opening boundary in facade by assigning the wall’s Reno. status to (to be demolished) & activate the option for hiding Doors/Windows.
*#* If the wall’s Reno. status is already adjusted to (existing or new element) you can duplicate that wall/s to a new design option that will keep everything normal in the main model.
