I started using ArchiCAD just a few months ago and I'm having a hard time importing libraries into every project I start.
Basically, when I open a new project I go to the library manager and add the custom library (if I'm using a client's template) or the client's own template.
Then I get that warning saying that there are duplicated items and missing items.
If I "embed" the library, for some reason, those mistakes disappear, but I can't seem to have access to those objects that were, once, available (I'm talking about the standard ones that are present in the software's library).
Why is it happening and what's the best way to deal with external libraries in a projects?

You should always handle duplicate and missing library part issues, but I don't think embedding is the best solution. You should be able to track down the exact library parts.
Can you post a specific Library Loading Report that shows a duplicate library part error. We can show you how to sort it out then you will be able to sort out the rest.
