You should add some pictures of the problem.
Maybe you activate "Reference Lines"?

I don't have that toolbar so and i can't find any reference line option in the view menu?
Here is the picture of the problem. But there is one more anomaly, when i create new walls, on top of a wall with a custom profile, that newly created wall gets the top part normal, but the bottom part gets the same outline of the custom profile?
Edit: Found the toolbar, turned the Ref. line on but no cigar, doesn't work ?
Edit2: It was the "Clean wall and beam intersections" option. It's ok now, but what about the second problem ?
