As I recall the SEO's are preserved as long as they are in the same module. If you can put the sloping parts of the walls on the same story as the roof then you should be able to get what you want.
You can also use the SEOs on the inserted modules, but as Djordje points out this is not selective. In your case this sould work since you can have holes in the roofs where you don't want the elements cut (like chimneys).
Saving as a library part (the old fashioned way) has it's advantages but can be a bit tricky and doesn't update automatically (or even semi-automatically).
