HI all- isn't there a way I can specify what color the stuff cut by my marquee will be?

Yes. It's hidden away on the 3d cutting planes setup dialog! It's the same setting for both marquee and cutting planes.

View > Elements in 3D View > 3D Cutting Planes > Use Element Attributes or Custom
