I would like to put the logo of my company in the BIMx file so its visible while I am moving around. Is that possible? If so, how?

You can do that by getting into the Publisher Set Properties. (right click the BimX file you are trying to export in the Publisher Sets and select Publishing Properties).

The Architect Credits is where you can add the architects credit url and logo.

And make sure your image has a transparent alpha channel background if you want to be able to see through it.
