For example I want to make the lower transom glass a colourback glass whilst the rest of the window clear.

Only if it is scripted into the window - which for the default Graphisoft windows I doubt it would be.
But I don't use them so can't say for sure.
So if you can't find a parameter to control separate glass materials, it is probably not there.
I know it is a pain to do but you could try adding a morph in front of the glass for 3D views or if it is just in elevation you need it you can add a fill.

You're right there's no parameter for it in the default AC window. I don't want to complicate things so I found the easiest work around is to just split the window into 2
