SEO's only show correctly in 3D (sections and elevations).
They do not make any difference to the floor plan view.
You will need to add your own lines and fills (or the patch object) to make the 2D plan look correct.

How about putting the components that you don't want to show on a Layer that you can turn off.

One way that may or may not be less painful depending on the situation:
SEOs saved as an object will display correctly in 3D, elevation AND floorplan. Plus you don't have to worry about screwing up the SEO relationship if you move one of the involved elements.
Create the SEO and save it as an object and place in project. To retain wall/slab interaction with model, place a dummy wall/slab in same place as newly formed object, but place them on an invisible layer.
Of course this method is not perfect and has its own limitations.
