I've had this happen too. It seems to occur when differing wall heights intersect. My only solution is to lower the first floor wall height and draw the parapet wall on the second floor.

These things happen because GS has to make general rules to apply to all specific cases.

It looks like this could be controlled with intersection priorities or reference line placement.

Try splitting the lower wall into 2 parts with the join between at the same level as the join on the other building section.

I've had this condition before, and was able to fix it just by playing around a little with the offset of the reference line (as Mathew suggested)
