Open the GDL Object and check to see if the Object calls for a specific material that it thinks is transparent. Then check your materials list and see if it is there, if it has a different number, or if the transparency settings have changed.

This is probably due to the Method used in the Photo-Rendering settings.
If the Method is Final and more than 3 transparent objects are overlapping each other, then the next ones are opaque.
Open the Photo-Rendering settings and in LightWorks Effects, set Method to Best.

These rendering methods exist for the sole purpose of reducing rendering time, limiting the calculation complexity in the case of multiple overlapping layers of glass, especially if that glass is refractive.
For those users really looking to save rendering time there is the NORMAL rendering method that has NO transparency at all.
This is not NORMAL, this is just LOUSY. Useful only for checking non-transparent surfaces.
