Even if I set the glass refraction to 1 and at 100% transparency, I still get opaque windows in the render. What am I doing wrong?

If it's not in the rendering settings then its in the surface settings....
If you provide a screen shot of your rendering settings it would help. See attached for where the reflection and refractions settings are located.

in addition to what vgodzb said, just in case remember that you have to set up the material in the cinerender engine, It happens to me before that I just change the material in the internal engine and not in the cinerender engine.
