I have tried to change the settings in order to get rid of that rectangle. I know the line at the base represent an elevation line i.e. attic floor level.

If you have overlapping faces you will need to use seo or stop the overlap

Seneca, please, what is SEO in the context of Archicad. I don't know that one. I remember lining things up to solve this. I am also much aware of floor levels to make sure walls are not set to extend a dimension up or down.
