Because for a pitch comes out the roof correctly with the wooden joists that I made with: Design, Extra flap, Roof maker, Guided roof creation;instead the other flap the n. 1, do not the joists come out? Because the joists do not emerge downwards but are incorporated into a volume, what should I click to make them emerge, like a normal roof with wooden joists?

Perhaps you have the Rafter object modeled with a differnt tail lenght than the ones modled with the Roof Maker Tool ? 

Do you have Soffit box checked on the Rafter object ?

If you want to attach the file I will fix it for your.  Just copy and paste the roof to a different file and attach that if you want.
