The hole can have splayed edges too.
Otherwise as you suggested you will need to use one composite roof so the hole will be automatic and you will have to do something else to fix your eaves.

try to use one roof for centilever part and one for the remaining roof plane.
It works for me.

I would repeat what Barry said. I have done this both ways. The SEO is not that difficult as you can use another piece of roof to cut away what you don't want on the overhang. The SEO option is perhaps the best in terms of making changes later if you had to move the skylight as it would not involve repositioning the hole in the lower roof as well.

What I do is make my SEO easy to see by making it red. Just draw a piece of roof with the appropriate slope and wide enough to include all the area you want to cut and a little extra on the outside and ends. I use a temporary Section view to drag it into the correct position. I then perform the SEO operation either in Section or Plan view.
Of course it is possible to create 2 roofs with one being from the wall reference line out but I would not recommend this as any edits would be more complicated. eg. changing roof slope. Also if you use any kind of a roof cladding add-on this would be a problem.
See attached tiffs. In the SEO'd view I have also used the wall to SEO the roof which would be the case if you were birds-eyeing the rafter. The roof doesn't have the correct composition but should give you the ided. Hope this helps. I see I can't attach more than one image so will post after this.

Using two roofs, one insulated for the inner part, and one not insulated for the outer part, same reference line and stretching contours i don't need to use SEO.
S2art, what does it mean it doesn't function with coverings?
