Millard,I am having this same problem. I have an operator trimming objects on both the first and second floors. The operator is on the second floor. The good news is that when I turn on the operator layer (in the site plan), I can trim the objects (from the module) in my site plan.

This has really caused problems for me because I always place my roofs on a story above my walls.
I suspect the randomness you're experiencing might be due to this.
