Has anyone had a problem where they draw a plan with 2 stories, and when they show one as a trace reference, they don't line up?

not really, no. If I have walls that need to line up from one story to the next, I usually just take stock in where the reference line is, then copy/paste them from one story to the next.
are you sure your trace ref is not shifted? try reset via the trace pallet...

Use the Drag Reference option for a better alignment; it is in the Trace tool.
You can find the Trace & Reference palette turning on the Trace tool and then selecting Trace & Reference. You can also activate it by clicking on Window> Palettes> Trace & reference.

but you don't want to drag the reference, you want to reset the reference to its default position.

I completely agree to @Patrick M . The “Drag Reference” feature is used, for example, to trace over a drawing view. If you're tracing over a modeled floor plan, you need to align it using the 3D model itself.
