As Ben mentioned, it is to do with the way AC processes wall cleanup. Based (amongst other things?) on the relative thickness of the walls.
We have found that 'cycling through' pairs of intersecting walls normally (on the second or third 'intersect') gets them to clean up ok.
It might be useful to assign 'intersect' to ctrl-Q or somesuch to make it easier to use...
