Walls with complex profiles do not always seem to clean up

Is anyone having trouble with complex profiles not intersecting properly? This is a great design tool, but it seems to have a few bugs. I have checked the wall priority and the reference line location and can't figure out what is wrong.

I have attached a module if anyone is interested in seeing the problem.

Modules are usually too big to attach.

A screen shot is usually not too big to attach.
