if I understand you correctly what you need to do is a draw a full height wall, then use SEO with upwards extrusion.

Edit -> Solid Element Operations
Select the wall, hit Get Target Elements
Select the stairs, hit Get Operator Elements
Hit Execute

This is often a problem.
The work around is to place a roof at the slope of the underside of the stair and then either SEO or use trim-with-roof.

As Erika said sometimes some objects aren't possible to trim using SEO.
I have discovered that when you use same target or operator element many times to make complex cuts it arise problem like that one.
Have you used that wall and stair earlier, to trim something?
Also I advise you to attach your stair object here. So will be easier to find any decision!

That's true, especially with some stairs (I forget if it's only with ArchiStair stairs or all of them). That's why the "roof" work-around. It may be a bit more of a headache in your example, but it's probably the only way. Unless you use ArchiStair, which has an option to show a wall under the stair (left, right, or both sides).
