Whether I select all walls and the roof together and trim in 3d or trim in 2d......the results are the same, little slivers of walls poking thru the roof plane.

The easiest way to solve this is to re-connect the offending roof planes (the places where slivers happen). Intersecting roof planes - select one with the roof tool active, CTRL click on another at the edge that should intersect. You might have to previously move one of the edges so that you have more space for the selection.
