Try undoing trim to roof SEO then re trim with the old way we use to do it. In my view this is a bug. Has happened to me on a number of occasions. Can never reproduce it.

If the walls are in different layers then make sure those layers have different intersection priority numbers in the layer settings.
Remember to save them in your layer combinations as well.
This way the walls won't intersect with each other - which they will do even if you turn a layer off and the layers have the same IP number.
