Have you checked to see if Linked Textures was selected in the save settings?

Your textures need to be in a loaded library.
They may not have been saved with the PLA.
You just need to add the missing textures to a loaded library (and then re-load that library) or add then to a new library that you can load along with your other libraries.
Or add them to the embedded library and they can't go missing again.
