Its been years sinced Ive had to set up a hotlinked job and I cant remember how to setup the layout book for publishing.
Ive hotlinked Unit 1 and Unit 2 into a Master Site Plan. The site plan is where I will publish everything from.
How do I set up each page in the layout book?
Do I individually link each drawing to the hotlinked file or is there a more effecient manner to do this?

You want to open the organiser and then click the button top right of the left hand panel, and then you can browse the Unit 1 or 2 files.
So then you can place the saved views from that remotely browsed project on the layout sheets inside your site file.
I would strongly recommend making sure you have the placed views on the layout sheets set to manual update, otherwise it will constantly be trying to open the other files to update them whenever you open the layout sheet.
The other options is to use the PMK file format. where you publish pmk files from Unit 1 and Unit 2 file of the saved view, and then you link the drawings placed on the layout sheets to these pmk files. Its a a less computer demanding process as it will only try and update the views if the pmk has been republished, but it can be a bit confusing for staff to manage.
