I have an issue with the skylight-window

How can I solve the problem marked With green? I know why it happens, but I don't know how to work around it. The reason it happens is because the roof is actually two separate roofs, the insulated part is one roof, and the rest is another roof. The reason for doing it that way you can see in the red ring. I don't know of any other way of achieving that effect, apart from a very tricky SEO maybe...

Any Bright ones have any ideas how to solve it?

We use Cadimage Coverings (similar to the old roof accessory tool) to model the roofing profile, flashings, spouting etc. If the roof is not one continuous plane right to the edge (i.e. joined at the wall line to another roof plane) the covering will put the spouting in the wrong place, and dealing with that join, while possible, would be a real pain.
