You'll need to take advantage of your favorites for that. The sooner the better if you want to be efficient with the program.
And no, unfortunately you can't re-adjust your layer dialog. Time to start stripping layers, huh?

As stated favorites are the best way for associating elements with specific layers although the tools do default to the last used layers. If you want to make your list of available layers shorter start using layer combos and locking the unused layers for that combo and turn on hide locked layers in preferences. For remodeling jobs I have an extensive list of layers but usually only have a few available for selection at any given time.

One way to reduce the scroll in your layers pop-up is the preference to "Hide locked layers in pop-up palettes." (see attachment) If you set up your layer combinations so that all unnecessary layers are locked this can greatly reduce the length of the pop-up list. For example, in my Electrical Plan layer combo the only active (unlocked) layers are for the fixtures and the electrical notes. This is only about two to five layers (depending on which of my client's standards I am working with).
