The gypsum board coming from north meets a 1 1/2" nailer going west and I get this funny corner. What would be the clean way of getting the boards to meet at the corner?

As long as the reference line is there, I can change the composite to any other composite (such as add a second gypsum board, or change the material, or whatever) and the wall will be OK. If I start putting the reference line somewhere else I will not be able to change the composite without having to redraw the wall. I don't like work.
If the reference line of your nailer wall matches the separator line of your composite (as it really should IMHO), you can use the adjust command to adjust the end of the gypsum board to the bottom edge of gypsum of the nailer wall.
