How do I adjust story settings without effecting existing building elements like walls, slabs, roofs, etc.?

That cannot be achieved within a single file. As an alternative, you could insert your current building elements into a new file as a Module in which case the Module Story Height can be different to the host files Story Height. You just need to make sure you check the retain story heights box rather than the adjust to host box.
