This particular home has a stucco wainscot below the brick sill which I have added using a thin wall. This seems to prevent the windows from joining at all. If I turn the wainscot layer off and join the windows, it works, then I can turn the layer on again and it stays connected. Very frustrating.

I've found this usually resolves the problem.
