1. The combination is too complex.
2. There is a large offset from the project origin in the site model (many miles/km).
3. You are subtracting the building (SEO) from the site and it is freaking out.
4. You have shadows and high accuracy turned on in the site model and not in the original.
5. Something weird is happening.
