Is there a way to join dormer roofs with a main roof? Right now I just cut holes in the main roof in plan view, and the manipulate the shape of the dormer roofs in plan but it never looks correct on the inside

Double Nop (what ever that means!).
Your roof that you have modelled is not the same.
Your dormer is at the bottom and the main roof does not tuck under the dormer to the dormer wall.
Playing around with the dormer roof trimming body, you may be able to trim these multi-plane roofs so they look ok in 3D.
But the plan representation will not be correct - you will not see the edge of the main roof going under the dormer to the wall - at least not the last time I tried it.
I had discussions with Graphisoft about it when multi-plane roof were introduced (version 15), but nothing changed then and I don't think it has changed now.
Thought I would give it a go.
I have hidden the pivot lines for clarity.

THANK YOU!!! BrunoH's method works.... EXCEPT: the roof still removes the lower part of the roof under the dormer. So, I had to either add a small copy of the main roof under the window, or I had to stretch the dormer roof edge back to the dormer wall and add a copy of the dormer roof.

Sure it does in 3D, if you are happy using the dormer pitching line on the outside of the dormer side walls.
In plan you will not see the main roof extend under the dormer eave.

You shouldn't need to use extra roofs.
Try moving the pivot line at the front of the dormer back to the front wall of the dormer - basically increasing the front eaves overhang.
This will adjust the roof trimming body, and it should then not cut the front of the lower wall off.
You just wont see it in plan.
It is the trimming body that controls what cuts the lower roof when you use the 'trim' command.
It can be set to the extent of the roof or to the pivot lines.
You then adjust the pivot lines to be where you want the roof to cut other roofs.
So the pivot lines may not be where you want them to actually pivot the roof, but the good thing is so long as the roof is the correct pitch, it really doesn't matter where the pivot lines are as you can just elevate the roof to the correct height.

You don't need extra Roofs, all reference lines are defining the cut Body.
For 2D real representation you can create a 3D Document from the Plan Point of view.
Set the cut plane of this 3D document above the top of the Roofs.
Activate show Hidden Lines (Third view).
The 3D Document is a live view you can work on. You can annotate it, use GO ...
You can also activate shadows if you want.

In addition for more complex form (particularly curved shapes) you can use the Shell Tool.
The cut Body can be Editable.

Yes, of course that makes total sense. I had my gable end reference line pulled out past the gable wall because I like to stretch the gable roof edge in 3d view, but that can just be done in plan view. This is so much better than what I had been doing all these years.....
