Cover Fill Overrides not working correctly

I have been readjusting our template, but more specifically to the problem is the incorrect display of fills on the layouts even though it shows correctly in the view. Attached is a pdf showing where the issues are occurring. Every location that points out that the fill shows up incorrectly is properly shown in the view window, but when it goes on a layout (tested the print as well) the fills show up. This shouldn't be happening. Can someone please advise. None of the drawing settings on the Layout should affect this issue.

Select the placed Drawing on the Layout, right-click and select the Open Source View command to go to its source View. Does that show those Fills correctly?
If no, then there is a problem, maybe a bug.
If yes, then the View you think is the source View of the Drawing on the Layout is not its source View.

You can also try the following: create the MVO settings, save them under a new name. Then set the Section/Elevation Settings properly, save the View and place it on a Layout as a Drawing. If this works there may be some problem with those placed Drawings and you might have to delete them and place new ones that work. That may be file related.

You could also check whether it is file-related that you create a new file with New & Reset and save the View and place it as a Drawing on a Layout there. If that works, then this issue may be specific to your Template file.
