If you are using Model View Options to show the handles, make sure that a named MVO with the handles on is part of the View settings for the 3D Window View that is generating the render.

Are you simply rendering what you see in the 3D window or are you using a Project map View to create the render?
If you are using the Project map View then as David suggested the Model View Option is saved with that view so make sure the handles are turned on in that MVO scheme.
If you are simply rendering from your 3D window and you can see the handles there then I am not sure what is happening.
Maybe the handle material has not been set up correctly for Cinerender.
