Then you can place the wall on the bottom floor and set it to 'show on all relevant stories' and with a 'Project with overhead' plan display.
Now place a single window at the height you want and make sure it is set to 'Symbolic' display.
You should see the window in both stories in plan and it will be in the correct location in 3D/elevation.

I believe this is a bug as the opening reference line is set (in my case) to the face of the upper stud wall - making the 3d view correct.
The plan view seems to ignore the opening reference line location.

But this causes 2 problems.
One is you lose the nice 2D view that was scripted into the window and the other is you must set the Floor Plan Cutting Plane height to a height the passes through the window - which may affect the view of other elements in your plan.

There is a 3D Detail level parameter for many Windows which can be set to OFF, in which case no 3D is generated, while the 2D will still be.
One concern with this solution is that both Windows will now be scheduled.
This can be solved relatively easily. For the Window with no 3D you can set a parameter to a specific value (like "User Defined 1" - one of its Custom Listing parameters). Then when you create your criteria for your schedule, make it so that Windows with a certain "User Defined 1" value are not shown in the schedule.

2. Set the field to Search criteria
3. Set field to "CONTAIN"
4. Type "WINDOW"
5. Click "FIND" button
6. Select Window from list (Most windows have the same parameter set mostly)
7. Find parameter "USER DEFINED 1"
8. Click "ADD" button
9. Click "OK" button
10. Criteria is added. Change field to "IS NOT"
11. Type some text in value field like "NIS"
Click "OK" to save Scheme.
After this is done select all your Windows you do not want to see in the schedule and set the parameter "USER DEFINED 1" to the value "NIS".
